The assault in the city of Pekanbaru on Sumatra island on Wednesday saw a group ram their minivan into a gate at the station and then attack officers with the swords, police said.
Two police officers and one local journalist were also injured in the attack. "Suddenly people wearing masks got out and stabbed police officers at the scene", said Doddy Vladimir, Tribun Pekanbaru reporter.
Earlier, an internal police report said that one of the dead men had a suspected bomb strapped to his body.
Dozens of suspects have been rounded up in raids since Sunday's attacks, while several militants, including the number two ranking leader of the Surabaya JAD chapter, had been shot and killed, police said.
Indonesia is the world's most populous Muslim-majority country.
The men had driven their vehicle into the police yard before getting out to stage the attack, Setyo Wasisto, national police spokesman, told a briefing.
The attack comes as the Southeast Asian nation has been rocked by a series of deadly attacks on churches and a police station, involving multiple suicide bombings carried out by families, including young children.
The families have been linked to the local chapter of Indonesian extremist network Jamaah Ansharut Daulah (JAD), which police said was behind the attacks.
All six bombers were killed, including the mother who was Indonesia's first known female suicide bomber.
Police responded by shooting the alleged attackers.
A police officer was killed and one of the assailants arrested.
Three suicide blasts were committed by one family - a husband, wife and four children - against three churches in the town. Another witness said that they saw two men enter the churchyard on their motorbikes and one of them carried a backpack.
